If there are two trees, that means there really are two collections of people in your database that are disconnected. The connections that keep everybody in one tree can be really indirect. One person can be connected to another as the spouse of a spouse of a spouse, for example. Breaking any such indirect connection can break your tree into two trees.
You can’t really “merge” the two trees. If you want there to be one tree, you will have to find two people who actually are connected in the real world, no matter how indirectly, and then add additional people from the real world to connect the two two people together. One clue for a place to look would be at the duplicated group of people you deleted. Somewhere in there is where you probably need to re-establish a connection.
Another approach which is less likely to split your tree would be as follows. First, restore your database back to before you deleted the duplicated people. Then, instead of deleting the duplicated people, merge each pair of duplicates. Check your number of trees after each merge. I suspect that you would be able to complete merging all the duplicates without splitting your tree.
I do delete people from my database occasionally for a variety of good and valid reasons. But I think a best practice is to merge duplicated people rather than deleting one of them. There usually is some cleanup after each merge. But I think it’s a much safer procedure than are the deletes.
