About a week ago when I loaded my database file in RootsMagic 9 ALL of the people in my “index” were there in duplicate. How do I remove the duplicates without corrupting my database?
Kinda lacking on the actual details but you can do a Restore from a backup.

What do you mean all? How did you load people – from Gedcom from Rootmagic or other software? My first thought is that you might have alternate name turned on.
go to the 3 dot at top of index – turn off alternate names (no checkmark) and turn on Record # (has check) like below

I ran the database tools, per another suggestion. The “alternate name” from another suggestion was turned on. I tried turning it off and then back on again. I still had all the duplicates in the database.
Next, I restored from the most recent backup. That solved the duplicate problem. Thanks.
